What is PePaKuRa Files? Can it help people make anything? Seems to be the latest thing to make out of paper. I saw two others have done Transformers out of paper.

I dugged out your notes for reference an hour ago and intend of doing some 'research' over the next few weeks (or months) on how this is all done. I looked up pepakura on the net. Looks like I'll still need some program to help make my own regardless.

Pepakura only unfolds a finished, textured model into build-able pieces. You need a second program to actually prepare the model before hand; I personally use 3DS Max, but you can use anything that will export to one of the formats Pepakura will import.
